Knuckles is my favorite character. I always used him in Sonic Advance, which is a very fun game despite having a cheesy story. The bad guy is turning animals into machines? Destroy the machines and save the animals! But it didn't really matter I really enjoyed it. It had some great graphics and awesome speed, so if this one has that with or without a good story I think it'll still be fun.
It's a great story. Take a look at the symbolic interaction. Man vs animal, nature vs machine...with nature always winning due to its God given abilities. Not only that, but Dr. Robotnik is supposedly to represent all evil, and all carnage. In Sonic Heroes, Robotnik/Eggman is a "romanticist, a feminist, and a self-professed gentleman." It's odd, that Eggman tends to be everything a woman would want...thus deeming women to be evil, as if it has Bibical roots such as Eve giving the foribidden fruit to Adam, and thus getting mankind kicked out of Paradise. Eggman is modern day Eve. Brilliant!
And this isn't the only great video game that has crap in it like this. Halo is popular....think about it. Covenant versus Master Chief, God/Nature vs Man-made....Man destroys God/Nature.
I have yet to unravel the mysteries to Pokemon.

You know, I've never really thought of it that way, but now that you mention it, it seems very likely that there could indeed be a deeper philosophical reference throughout the story that I once thought was lacking and cliche.

I'm guessing your talking about the symbolism crap. Meh? Who knows...simple fairy tale stories like 'Alice In Wonderland' are actually suppose to be symbolic to anarchy and throwing over a government. Some people even look at the Bible, a story such as Cain and Abel....seeing it that Cain (farmer) and Abel (shepard), were symbols of two different cultures clashing and battling such as royal versus urban. Some video games tend to have an underlying message...wether if they were meant to or not, it appears that Sonic does: man vs nature.
But don't take it too far...afterall, there isn't much symbolism in the Grand Theft Auto series. But if you want to look at games as a whole, than GTA:SA would count...such as, the most used main character is typically a white, male (66% of the GTA series on PS2 confirms this).
